I'd take a guess on the 2.5 board that the supply voltage going up the pins isn't quite stable enough to make a CM5 happy. The 4 is probably a lot more stable (and can be fed with pretty much anything). Hm, maybe a monster cap on the +5 input line right at the CM5 board would make it happy.
